How to update?
I read elsewhere that if I click the shortcut created during install, the game should update automatically. If I recall correctly, I didn't get a shortcut during install. I then had to dig for over half an hour to find the executable that was created by the install and make my own shortcut. What exactly were you guys thinking there, btw?
c:\users\myusername\AppData\Local\Apps\2.0\G87RBQZ7.PLQ\JZ242Y40.J0J\ring..tion_8622c399559320ce_0001.0000_9907693478e79480\RingRunner.exe. Seriously? As both a developer and a gamer, I can think of no good thing that comes from using such a nasty destination for your files and not allowing me customize it to something normal like c:\Games\RingRunner.
Since I made my own shortcut, I'd like to know the exact syntax I should be using on the commandline to ensure automatic updates. Also, if there's a manual way to check for updates, please let me know.

p.s. I love your idea to make a free multiplayer standalone with no customizations. If people like the game, they will have to own the customization capability. That's a great way to get it in front of people. If you have time, perhaps open up a tiny slice of customizations (like two simple choices per slot), just so they can get their feet wet and perhaps get a glimpse of all the customizations that they don't have access to.

It's a ClickOnce link created automatically during installation that points to the file. Where the file is stashed doesn't really make a difference unless you have managed to successfully lose the clickonce application launcher.
Now, I don't really understand why the name of the location is so convoluted, but I think it's part of the principle of the ClickOnce installation, at least according to the Wikipedia page which I bothered to look up in an effort to answer your question. Here it is.
According to that, clicking the Deployment manifest file should launch the application, upon which (from my own experience) the manifest will force a check for updates before launching the client itself.
tl;dr The easiest thing would be a redownload and reinstall that would cause the manifest to resume working as usual. Unless you really want to get your hands dirty, but that's up to you.
Good luck fixing it, one way or the other!

I think in terms of simplicity...DRM would be prefered. Not that I'm saying I like DRM. Desura created a RingRunner.appref-ms on my desktop with the following content:

Sounds kindof risky to me - a little too mystical and not at all like normal PC installs.

It might mess with your save files or it might not. I don't know. But your save file is stored in your Documents folder (under SavedGames, IIRC) so you can back it up. You'll easily find the HullUnlocks, PilotData and other files, they're all labeled and easily visible.

According to this article, the ClickOnce Deployment performs an auto update by downloading changed parts and doing a reinstall. Unless the dev wants to do a Manual Deployment or you wanna do some hacking yourself, the answer would be no. Since Microsoft has a habit of leaving something undocumented, I'm sure it'll be easier just to reinstall everything. If you really don't like Clickonce Deployment, you might consider the GoG version which you can patch manually.
By the way, Enrique said(in an email) that the Ring Runner team will be back next week with a new patch. I guess Paul might come up with something about your problem...

One of the attractivenesses of an indie game is that you can get real close to the people behind the scene which when properly conducted, boosts public relations and benefits both sides.
